Ιn case you apply as an employee, a work or project contract or proof of an employment relationship with an employer, natural or legal person, who is established outside the Greek territory, has to be submitted, which will include all the details of your position and duties within the employer's company. If it is clear that you are not connected with the Greek branch/subsidiary I don't consider that it will be a problem with your application as a Digital Nomad. Furthermore, there is always the option for your lawyer to ask for Ministry's legal support on this in advance.

How can I apply for a Greek digital nomad visa if I work for a company that’s headquartered abroad but has an office in Greece?
I’m a remote worker working with a media company that is based outside of Greece but it also has operations and an office in Greece, which I’m not connected to in any way. I’m wondering if I would be able to apply for the digital nomad visa there, given that there’s a condition that the company has to be based outside of Greece?
