We have fast track permanent residency in Cyprus and have been living here permanently for almost 4 years. My children have been attending school in Cyprus for almost 4 years, do they quality for EU fees to go study at an university in another EU country, like the Netherlands?

Gaining residency in Cyprus does not mean that one qualifies for fees applicable for Europeans at universities within the European Union.
